What does the command module item in the staging mean?

Probably just a placeholder. The staging automatically arranges itself based on each part's location in the "tree" as well as its physical location - parts closer to the command part are considered "higher" in the staging, so the capsule gives you a rough idea of where other staged parts are in relation to it.

Until you start dragging things around, that is.

You're all wrong. It's a newly added feature. The command pod will execute a crew report when it is staged without popping the window up.

Nope, I see absolutely no evidence of it doing that by default. There's no report to review on the right-click menu, nothing in the post-mission report. Are you certain that it's not either a report you took earlier, something you added to the action groups, or a mod that's doing that for you?

I tried a few different pods, same result for all, including the stock Kerbal 2 ship (manually copied over into my career mode save).

If you use deadly reentry, you can see pod temperature bar beside its icon. That's the only thing I know about that could be considered useful about the pod icon.

In fact it might be nice if each overheating part popped up in the staging column to show it's overheating.
