So I installed Realism Overhaul and all the recommended mods. Unfortunately, I've been hamstrung. Suppose I wanted to send a Curiosity style rover to Duna, and I want the probe to be pointing retrograde the whole time and stage at certain altitudes without me being in direct control of it. Are there any mods out there capable of doing this?

I am not very well-informed about control mods like this, but to point you in the correct direction, I would lean towards no. I don't think there is a way to control a remote ship like this.

There is no such a thing, because of the 'on rails' system while you're away from a ship.

You want KOS I don't know exactly how it works (I don't use it) but it will certainly get you what you want, even if you have to be in direct control of your craft.

I'm using RemoteTech, so even if I don't have a direct connection the commands will still go through if the vessel in question is selected?

If you write the program and tell it to execute then yes, it will run the program to completion (At least that's my understanding)
