Loaded some SFS file and my game messed up?

I was trying to get to the debug tool thingy, I pressed mod+f9 (accident) and it prompted me to select some SFS file. Now my flight that was in progress stopped, and I was spawned at some random probe. And it says I only have 1 flight in progress when I should have many.

Edit: restarted ksp and now flight progresses are lost -.-

Edit: I don't even know if I want to play ksp anymore now...All my work...Gone.

Edit: I went in my ksp folder inside of appdata and changed the quicksave.fs to persistent.fs, then restarted the game. and all my saves were still there but i lost my current flight progress

f5 and f9 are quicksave and quickload, mod+f5 and mod+f9 are an advanced version of those that allow you to save and load quicksaves with custom names so you can have multiple ones. You loaded a quicksave from some time past and thus it overwrote your current save.

Not sure what you mean by the third edit.
