Linux has a 64-bit version so if you're currently limited by memory size KSP can allocate you may consider that a noticeable improvement. Apart of that I don't think there's significant difference in performance.

Is it multithreaded though? Or just 64-bit? Also, how much memory can a 32 bit program use? I

All KSP releases are multithreaded but all KSP releases (including Linux 64-bit) have single-threaded physics engine. So CPU utilization is about the same.

32-bit program can use 4 GB memory as theoretical maximum, in practice it's closer to 3.5 GB.

I've heard that the Linux 64bit still only allows 3.5gb of memory. However the 64bit windows version doesn't have that problem (although it doesn't have official support either).

In the stock game memory usage isn't an issue. Chances are that performance will be virtually identical. Differences would mainly be down to graphics drivers (if you don't have hardware 3d acceleration working properly KSP will run like a total dog) or system overhead (stuff like search indexing and antivirus software being the usual suspects for that).

I use KSP on both win and lin64, performance is comparable.

Some things load faster on one, some things render faster (better FPS) in the other. It _REALLY_ depends on your hardware rig and how well supported your video card is in both operating systems.

I'm surprised KSP doesn't perform significantly better in 64-bit. As I understand it, double-precision floats are used for many of the calculations, which should run significantly faster on a 64-bit CPU.

All physics calculations run in single precision. And physics is what keeps that one CPU busy.
