Is there any way to make the drogue chutes act like braking shutes? So that they don't vanish as soon as your plane hits the runway.

Yes and no. No for the stock chutes, yes for RealChute. I do it all the time. RealChute even has a stack chute option that fits perfectly behind the 1.25m engines.

Real chute is the best for this. I know if you land on something that isn't on the surface (like an aircraft carrier) the chutes don't dissapear straight away.

Sorry we can't solve your problem, but there is no way to do it in stock KSP...

Realchute is very useful though, it's one of those mods that should be put into stock. Now.
