Game is crashing on Yosemite, help!

Now it makes sense. KSP could release the memory regions it hadn't been able to acquire earlier. There are at least two issues happening here:

You're running out of memory:

KSP(536,0xa0ab61d4) malloc: *** mach_vm_map(size=33554432) failed (error code=3)

*** error: can't allocate region

*** set a breakpoint in malloc_error_break to debug

Receiving unhandled NULL exception

  • Switch to Active Texture Management not-basic-version-formerly-known-as-aggressive if you haven't already
  • Increase the scale setting in the ATM settings.cfg
  • Remove mods or parts of mods

You also appear to have outdated mods, but it's hard to tell because you haven't said which mods and versions you're using or even which version of KSP you have. Certainly Module Manager is old, but I'd bet B9, FAR, TweakScale, and a few others need to be updated, too.

If you want more help, please provide the rest of the information requested in the sticky. You also said you could reproduce the original crash in stock. If that happens again in a stock install, feel free to post in the stock support forum, too. There have been other reports of difficulty with Yosemite, including a possible solution to one kind of stock crash.
