Idea for realistic Enterprise-D: The saucer section is a set of artificial gravity rings spinning all at different rates, the turbolifts are required to go between decks without having to jump between decks at different speeds. The centermost section is static, but mounts the bridge centrifuge and counterweight. It also holds zero-gee science labs and extra cargo space. The engineering section is replaced by the warp drive, and the warp nacelles are now propellant tanks with fusion motors attached to the end.

The same is true of the TOS Enterprise, except only one spinny-deck on the saucer section and a zero-gee bridge

Actually I recently discussed this with a Trekkie I know and according to him the nacelles don't actually propel the ship. They just generate a warp bubble around it, and then the little red rectangle on the back of the saucer section (which is actually the engine) pushes it forward. The red rectangle is aligned with the center of mass, and the nacelles are placed where they are so that in case they leak the fallout won't kill everyone as quickly.

The red rectangle on the back of the enterprise is the impulse engine, it has nothing to do with the warp drive.
