I figured out what the problem was for the landing legs: the central collider was getting in the way of the raycasting that let ModuleCargoBay figure out which parts were shielded. (More details over here.) The solution was to define two cargo bays, one on each side of the part. I've fixed the issue in my hotfix patch, so the landing leg compartment will now properly shield its contents from airflow and heating.
