Kraken's bane causing phantom forces?

Most noticeable with physics acceleration on, a flying aircraft makes a slight wobble at the same time that the string of cloud puffs appear (every ~6km of travel), presumably related to updating the universe coordinate origin to be at the ship's origin (Kraken's bane). Apparently that trick introduces discontinuity in the physics calculations that cause forces on the ship that would otherwise not be there.
