Clamp-o-Tron doesn't release

Recently I encountered a problem with clamp-o-trons.

I can't pinpoint what's the matter, because this glitch isn't permanent.

Sometimes my clamp-o-trons stop releasing their grip, I mean, ships separate (I can switch between them) but they stay as a whole. There's no way to tear them apart using normal means (I mean RCS/Engines) - both ships stick to the docking ports of one another and the only way to separate them is to use HyperEdit - I tried changing velosities by 1-10 m/s - ships separate but then they are drawn towards each other and collide. The working way to separate the ships is to make their orbits apart by at least 2.3 km - this way they stay separate (outside the physics bubble of each other).

I have a suspiction that there's something wrong with the magnetic force the clamp-o-trons produce but I have no idea how to check that. Where should I look?
