Stages does not save when launching.

So yeah, recently completed an asteroid redirect mission. It was pretty buggy, had a lot of crashes and when I reach the planet. I could not see the planet and mechjeb was not working right. That said after switching vehicles, it was all fixed apparently.

Now that said, the problem is when creating a new or using old rocket, stages that are set in VAB are gone when launching. Also apparently there are some other bugs, not sure but the main issue is that stages are not being saved.
