Flights lost

Hi everyone, I am running the newest version of KSP on windows 7. I had the glitch where I had two parts lists so I followed the instructions found here:

After completing these steps for the patcher, I opened the game and all of my flights got cancelled/deleted because the parts weren't there anymore. Is there any way to get those flights back, or do I have to start them all over?
