Overheating in Cargo Bays

Do I take it you mean from reentry? Are you using a heat shield? I use cargo bays, loaded with science stuff and batteries, and I've not had any issues (yet). During reentry, you do want to stay lined up on that retrograde mark.

no, during SSTO sub-orbit launch. I get it up to 1200 m/s orbital speed in the atmosphere, which is about 450 m/s short of my usual exit speed before switching to rockets, but everything explodes in the bays around 1300 m/s

I've done a few seriously ballistic launches which have gotten the ship glowing, but no explosions.

I don't have much experience with SSTOs; But -
Are these explosions near the transition into space? Sounds like they are. How about radiator panels? What if you put 2 of the smaller ones on the sides of the cargo bays? It's just a thought.

Did you have a kerbal on EVA climb into the bay before launch?  I noticed that kerbals in cargo bays are no longer (1.1.3) protected from atmospheric heating, and they do explode, which might cause a chain-reaction explosion in your case.    After my kerbal explosion, I started watching other temperatures in the cargo bay, but noticed nothing else getting hotter than in 1.1.2.
