This one has been a serious pain for me as well, particularly around Minmus recently. Rotating the craft with reaction wheels or RCS or both causes the AP and PE to drift DRASTICALLY, and I mean sometimes in excess of 10k meters

Also having this issue, had a craft explode into a million pieces the second i undocked xD

I also have this same problem, was doing a minmus mission and when i tried to eva to fly my kerbal over to my lander the engine exploaded immediately followed by the craft spinning controllably
