What's my problem?

Make sure that your spacecraft always have enough solar panels and RTGs and never run any engine other than the ion engine over 50 % thrust. This should allow you to use your computer without ever having to charge or cool it ever again.

I'm playing KSP v 0.90 on a Macbook.

Whenever my engines overheat, my computer overheats.

Whenever I run out of electric charge, my battery goes dead.

Is this normal? What should I do about it?

Call a computer technician and ask him to remove all the cat fur and dirt from radiators. Also, you might ask him to replace that thermal grease, that keeps heat transfer from CPUs to radiators efficient.

Overheat problems are usually caused by dirt and fur on radiators and fans. And battery problems are caused by fans running at 110% due overheating.
