Ship shaking itself apart in orbit. 2.5 meter service bay problem?

I have a design who should work well, core is based on previous experiences, however it repeatably fails then I switch to it in orbit.

That is after revert to VAB is not longer an option.

2.5 m docking port, reaction wheel, 2.5 m bay, 1.25 probe and docking port. Extra tank on top who will be moved to bottom.

Side mounted LV-N using the new nosecones. two probes on the sides.

Two KIS containers, a stack of .612 m batteries with an mechjeb module on side, two RTG and two small monoprop tanks.

KAS winch and node, an life support module. It might be an minor clipping on the KIS modules but that is standard on multiple crafts.

Only unique is the canards used as landing leg extensions.

Thought first it was the octo core so I replaced it with the 1.25 core in bottom, it also manage more heat.

See now that the 2.5 m service bay is dislocated from the rest of the craft. is it the small monoprop tanks?

Only other unique thing about this ship. and yes by design their connector have to clip. Have used up to 4 of the 150 liter tanks in bays before.

I believe that part clipping in service bays can lead to this problem. Try launching with a mostly empty bay as a test.

Also, probe cores attached to the tops of bays can have problems.

I'd bet my money on this, I made a drop pod and clipped a i beam into it an the entire craft went hay wire. Then I took it off and now look. After all those failures, we succeeded

Yes, I also suspect clipping however its nothing out of the standard: a bit on the corners of the KIS containers.

Had one ship where the problem was an octo probe cliping into to roof on a an stack going from floor to roof, this is always bad.

Yes, I've noticed this issue when trying to store a Mun rover in a 2.5 meter service bay. I suspect part clipping was causing the thing to gyrate and flip over like crazy. The thing was a veritable Kraken machine. Be careful with those service bays.

Made worse in that my default 1 man ship has an 1.25 meter bay with octo probe, mechjeb 4 small batteries, two radial science storage containers, an small radial life support container and the large radial parashute, many also held goo container and other science equipment.

In short everything is clipped outside of the thermometer :)

Thing was my workhorse during early exploration and is still the default single kerbal pod.
