Actually, the auto-hire has been putting Bill & Bob in the cockpit, leaving other pilots (not specifically jeb) on the ground.

If you turn off autohire, you have to put kerbals into the seats, and you decide who goes.

I thought that too. If you've already launched Jeb, Bill and Bob, Grumbles Kerman gets hired and put into the command pod. If you launch a Mk 3 spaceplane, Grumbles, Nedry, Gillyan and Billy-bobson Kerman get hired and put into the cockpit. And so on.

Crew Manifest lets you swap Kerbals on the pad.

Sticking a probe core on everything means you don't need pilots and can use those seats for useful scientists and engineers.

Also check on what the root part of the ship is. If your root is a cockpit, I find that Kerbals tend to jump in surreptitiously. If the root part is something else, the cockpit often remains empty even if you meant to have crew in it.
