mechjeb command console

most likely a silly question, but whenever i place the module it always says its the wrong way round and may make the navball orientate wrong, no matter how i turn the module round it still says the same, i usually mount it ariel up the same way as a command pod?

It's a while since I used MechJeb, but I think it's ariel-end 'forward' and (looking at the MechJeb box) right hand side 'down'.

Secondly, if you've got a docking port, manned capsule or probe core on the craft you can always right-click and select the 'control from here' button to re-align the navball to that part.

ah, so even if the mechjeb box says its misaligned it still work once controlled from the docking port?

Yeh, the MechJeb parts count as controllable parts that enable MechJeb mod gui. The gui will work wherever you've set as control reference.

As others have said, don't worry too much unless it's your only controllable part. I just place it anywhere I feel like it.
