Heat won't dissipate on engines!

The heat won't dissipate on my engines, even with radiators, until around 500km over kerbin. At which point it just vanishes and is no longer counted in the game... Is this a bug or a feature?!

I fuel my vehicle on the runway, as I start empty. I take off. and once the engines overheat when trying to circularize the heat is permanent. It does not vary except when gaining more heat from use. The only exception I've found is when you get past 500km or so above kerbin and it simply vanishes like it was never there. No amount of turning off the engines or sitting in orbit around kerbin, even with radiators out, reduces the heat even the smallest amount.

Version:

KSP 1.0.4 installed via steam. Accessed directly as a shortcut to KSP.x86_64 and not through steam. Should be a fresh install via steam. I deleted and re installed after 1.0.4 to try to fix previous bugs.

Player Log:

Not putting up a player log until it stops showing user names in linux file paths and other potentially identifiable information!

I looked in the debug window and saw several things:

dT is NaN! tA: 0.705..... with about 3 of these before this(And many more previously). I have no idea when it was generated. I couldn't find anything saying what this sort of thing means. Assuming it's relevant.

[Error] Ignore collision failed. Both colliders need to be activated when calling this ignorecollision.

[Warning]: [strut Connector] Both sides of the strut share the same parent rigidbody. No actual joint was created. <--- have they thought of developing a more advanced way to apply and manage struts?

[Warning]: HighlightingSystem : Multiple Highlighter components on a single GameObject is not allowed! <- lost the rest of this one as it went above the top of the log.

[Error]: WheelCollider requires and attached Rigidbody to function.

There are others but the log got too long. I'm not sure how old they are either.

System Specs:

OS: Fedora 22 x64

CPU: AMD Phenom II 1100t

GPU: 560ti x384core 1gig

MB: 970A-D3 (Gigabyte)

RAM: 8gig (2x4gig)

The one engine has more heat simply because I ran it a little longer on it's own. They would normally be the exact same level of overheat if run simultaneously.

Edit: Wait I need to try something else... I may have applied the file wrong.

It is now working. by the looks of it. My ship is now covered in heating affects. When I started using the shortcut it applied a new set of .cfg on the desktop to go with it. And those files were out of date or something.

I should be able to actually play the game correctly now.

Is it on your end or Fedoras end that when I apply a link to the desktop and double click it it generates a new Physics.cfg PartsDatabase.cfg and KSP.lob into the directory of the shortcut(AKA my desktop)? That may be an oversight in itself and the cause of the problem. I forgot that it did that.

Either way I am going to have to learn a whole bunch of the stuff in the game again now! >< One of which my be retesting my giant mothership as It stopped blowing up on rentry about the time I put a shortcut on the desktop.... I may have to redesign the whole thing now. 8(...

Is the physics file in the link kept up to date. I was wondering since the patch. I wanted to replace mine with the newest one manually to see if it's still working properly since the hotfix.
