Select specific mods/plugins for different games

The only way (that I'm aware of) is to have two installations of KSP. It's easy to do, though: just make a copy of the KSP folder. The game locates everything relative to the directory in which the app is started, so you can have as many copies as you like (and have HDD space for).

This system also allows you to have multiple versions of the base game available. For example, I have a long-running career game (heavily modded) in 1.0.4, and a separate stock 1.0.5 installation.

Install mods *outside* the KSP tree, and symbolically link them into whatever copy of KSP you're running, that way there's only one copy of a mod to manage. You can do that for most of the KSP folders also, so making a seperate game install isn't expensive in disk space. I had 8 or so different games in 0.90 & other than the base install, ironically the biggest one in disk space terms was my dev copy with very few parts in it...
