Kerbal outside fairings?

I've got a weird problem. I build myself an Eve Ascent Vehicle designed to ferry two Kerbals to orbit on EAS command chairs. The test flight went well, carrying a dummy payload into orbit with plenty of fuel to spare. But when I sent it up with a real Kerbal, it flipped over and spun out of control. No biggie, just a slightly offset COM since there's just one pilot instead of two. I'll just quickload ... wait, what?

Sorry for the bad lighting, but as you can see my Kerbal is now sitting OUTSIDE of the rocket fairing... and yet he's still attached to the ship, somehow. The rocket is flipping over every time I try to do my gravity turn, and I'm running out of ideas to save the launch. I think I can save the Kerbal if I have to do an emergency abort, but I'd rather not resort to that if I can help it. I think if I can just get him back inside the fairing, I'll be set.

Any ideas?

I just walked him over and sat in the chair. No EVA mods for me.

Anyway, I managed to limp into orbit by just going straight up until 50km. Had to jetpack over to the waiting mothership, but the Kerbal and his precious science all made it to space safely. :)

Now to repeat the process with his two crewmates...

EDIT: Got them into orbit with no problem, but the bug decided to return during timewarp. They returned to normal when I dropped to normal speed.
