I believe it allows multiple animations on the same part to be played/toggled independently of each other.

Say for instance you have an inflatable ring habitat part, with one animation for inflating the ring, and another to make it spin. Without animation layers, inflating the ring would cause it to stop spinning, while trying to get the ring to spin would cause it to deflate. The new layers system solves this issue.
