Count Kerbals being returned from the Mun as satisfying the progression for returning from landing on the Mun

Currently, the progression values for returning from the Mun or Minmus are only satisfied if the ship that landed is returned to Kerbin. As a result, missions with a separate landing module are not counted as satisfying that progression.

for XP it counts.

For the vessel, it doesn't... and that vessel didn't, so what is the problem?

Eventually I'm going to try and recover some of my ships that landed, because I too do everything "Apollo style" after docking ports are unlocked.
