The LY-10 wheels are blocked even if they are only the slightest bit inside another part. Also, they are too weak.  For the LY-05 : WHY YOU NO HAZ BRAKES????!?!??!?!?. All rover wheels are broken even if slightest bit clipped as well. WHY SQUAD WHY?

Someone please fix my computer not being able to run 1000 parts ships at 60fps... :rolleyes:

Seriously now, I don't know where you have been since 1.1 release, but since that time everyone (literally every single KSP player) has complained about the wheels being completely broken. A patch is coming soon™, in the mean time, you can try @GoSlash27's fixes or the Stock Bug Fixes mod which I believe make the wheels a little better.

The disabling while clipped is a temporary workaround to kill phantom forces that appear when they are clipped. You can permit clipping by editing the settings.cfg file, look for these lines (and be aware that those phantom forces will appear):

WHEEL_CLIP_OFFSET = 0
WHEEL_CLIP_RANGE = 1
WHEEL_CLIP_MULTIPLIER = 1.05
WHEEL_SUBSTEPS_ACTIVE = 8
WHEEL_SUBSTEPS_INACTIVE = 4

A more permanent fix is expected in the 1.2 update with the move to a newer Unity version.

Because clipped wheels were causing explosions and kraken drives. The amount of acceptable clipping can be adjusted to personal preference (to some extent), as Red Iron Crown has pointed out above.

LY-05 haz no brakes because it's a low tier wheel.

In what file? And how do I make the LY-10s stronger?

Those lines are in settings.cfg in the root KSP folder. You can change LY-10 strength by editing the file KSP\GameData\Squad\Parts\Wheel\LandingGear\GearSmall.cfg, I believe the values you want to change are:

        stressTolerance = 5600
        impactTolerance = 2000

He has a fear of clipping.  It all started as a youth when Microsoft introduced Clippy.  A comical little paper clip created to guide you through your Windows experience.  Much as with other innocent and joyous wonders such as clowns, llamas, etc.  Clippy became a symbol of horror, rather than laughter.  Children across the nation required hours upon hours of therapy.  It was a horrible time that we, of a certain age, were all lucky to get through.

I think many (most?) clipped together craft I see posted here look awful. I also misspoke, there is a part I always clip. I clip the KER module so that it disappears, because it's ugly. As I make rockets, and not aircraft, there is not really a need.

This is a bit off topic, but you know that KER has a "partless" option that you can turn on in the settings while in the editor, right? 

I mean, if you want to have it be required for career or role-play reasons, more power to you. Just making sure that you know it's an option.
