Pilot acting like a drone out of commnet during launch

Alright, I'm confused.  I just put up a space station and we launched just fine, if a bit tight on d/v.  Now, my 1 star pilot won't turn the craft or adjust the throttles, it's acting like a probe out of commnet (staging / Max/no thrust, etc...) .  This is the first time I have had a non-extending antenna on a piloted craft (haven't needed them yet).  When I dropped to space center and then re-flew the ship, it's responding normally.  Is there something buggy or screwy with pilots right now?  I just need to know for future flights if this is common.

Edit: I should note, this happened during the final leg to space from launch, similar to when my satellites go out of comm until I extend their antennas in upper atmo.

Is the pilot in a full command module, or just a passenger cabin like the Hitchhiker?  Pilots don't work unless they're in the former, I believe.

Fair Question.  Command Module + 2 empty Mk1 Crew cabins.  No Okto on board anywhere.  Samdie's definitely driving.
