Navigation problems Lat ,Long not matching up

I am playing a very heavily modded game in 103.1 with Gael as a secondary system and research bodies set way down to give me only the mun at the start.  

The problem I am having is that the lat and long displaying in the waypoints mod and scan sat are not matching where Mech Jeb would take the ship if I ask it

to land a given location either by plotting it with the pick a spot on the map mode or by giving it the cord's I have to the waypoints. 

While this is not a killer problem since I can just fly by the seat of the pants method to get where I want to go it is a bit of a pain.  

Is this sort of thing to be expected with the way I have the universe set up (by adding in a secondary system) or is this being caused by something else that 

I might be able to fix?

I've been having a similar problem.  I've been trying to use HyperEdit to land probe at a set of coordinates that I've gotten from a ScanSat altimetry map.  When I enter the coordinates into HyperEdit and kick the land button, I end up over something completely different than what I was targeting.  The latitude is correct but the longitude is way off.

I just checked the HyperEdit thread and they are aware of the problem.  It's believed that it's likely because of a change in KSP 1.3.1.  I suspect your problem is probably caused by the same thing.  You're just going to have to wait until the mod authors can figure it out and release updates.  If you haven't already done so, you should go to the threads for the mods that you think are affected and see if the issue has already been reported.  If not, you should report the problem.

This is heavily discussed in the MechJeb thread. In many of the MJ functions, it appears that the methods called to get data have been changed in 1.3.1 to return different results. They made a pass at the Landing function to change calls from one method to another, and it worked.  It seems that they need to make a pass through their code to change references and get the data in the format they expect.

MechJeb2-2.6.1.0-747 is working a lot better for me. Before I installed Jenkin's updated dll I was landing a good 50 km off with the newest version of KSP. It looks like Jenkin's has a new MechJeb2-2.6.1.0-748 version that is stable but the notes say it "Fix flight recorder gravity/steering losses calcs", so I am not sure there is much more in that one that will help you.
