Rocket despawns all parts of ship and crew after saving, and restarting game client. Only Cockpit remains.. Please Help.

I've got a game breaking bug and need some advice on how to avoid it from continuing to happen. I believe it's occurring because the structural design of my rocket starts the cockpit upside down and doesn't deploy the main rocket thrusters until about 6 million ft from kerbal. When I save the game and log out for the night. Then log in to resume flight, the only thing that spawns in, is the cockpit which is empty and a wierd camera angle that doesn't allow me to rotate the camera properly. This is really frustrating because I'm orbiting other planets or moons from a single flight session and can't continue my science projects on a later day.

Did you use auto struts when building it?

I have a feeling your ship is exploding as soon as it loads due to the physics engine kicking in but before you can tell that is what is happening.

I have never seen a ship just magically have missing parts, ever.

If you have any mods installed, those might also be causing problems since very few are supported on 1.4.1 yet.
