External command seat glitch

I'm new to the game and just made my third interplanetary mission in career mode.  After a little playing around in sandbox mode, i decided to dabble in minimalism.  However,  when a kerbal in a command seat is my source of control, my pitch and roll controls are switched.  This would normally not be a big deal, but on the navball, the controls are not switched.  Basically, this means SAS maneuver hold is useless.  Any help?

They seem to work fine for me.

Could you link a screenshot showing the craft, the position and orientation of the command seat, and the navball?

Also, any mods? If so, tried it without mods?
