I'm pretty sure this is caused by restock, it's something I also encountered when I used restock along with TURD, unfortunately I don't remember exactly how (or even if) I fixed it.

So I was just looking into how to stop restock from loading certain parts (jet engines and intakes) and I realized that they aren't in my restock blacklist folder? Could this be the problem?

EDIT: Solved it by placing the engines and intakes depthmasks into the blacklist folder.

Just save the craft and reload it, should disappear
It happens only when you add / move a part like intakes or jet engines
That is due to the depth mask of Restock, if I'm not wrong

I took a look at this mod

You need to have a folder, AviatorArsenal, in GameData with the contents of that RAR file [GameData/AviatorArsenal/(contents)] 

The texture files have to be in that folder for it to work, based on the config file's contents, it wont load the recolor textures otherwise.  Also, this mod in particular appears to be dependent on Stock TURD, so you'll have to make sure you have that installed as well.  In case you forgot, both Stock TURD and this mod need TexturesUnlimited as well, don't forget that.  So with TU, TURD, and this mod in the right folders, you should see it working.

I installed TU_BD_Recolour.zip from the github and the only color that any of the parts have is red. No green or blue. Did I do something wrong? Does this not work with BDA+?

This sounds like an install issue. it should be installed like: GameData\TURD\TU_BD_Recolour.
