It looks like you have the RPM controlled by the joystick incrementally (as would be appropriate for a keyboard or button) and not absolutely (as would be appropriate for  a pot).

There is a symbol to the right of the 'RPM limit' entry in the 'Group Actions' column where you probably want to select the level-bars setting, not the rising staircase. 
I cannot test  to be sure, because I do not use joysticks, so I hope a joystick user will reply soon to say how they use axis groups.

Main Throttle always uses 'Absolute Control' because that is a slider for both keyboard (using four keys) and mouse users.

I actually just found the control.  It is on the Custom1 axis itself.  It is a tiny graphical checkbox below the control.  Very easy to miss!

Thank you KerikBalm.  I have been looking for a way to do this for days.

Even made a video asking for help.

That is going to be super useful in my builds.
