No clue what is happening at all

Error in console says "NullReferenceException"

Will report the bug on the bug tracker if no one can help, just don't want to go through disabling all mods.

Both ships are stock parts.

If you go to your top level KSP directory (ie not GameData where mods go, but where GameData itself is) there is a text file called "KSP.log" which is basically a print out of all your console messages. If you find where it threw the NRE (it'll open in notepad/any text editor), it should mention either a mod or module that caused the error. I'm going to make a pre-guess at DockRotate.

The ship that is uncontrollable and floating away was destroyed by the Null reference event.  

I agree that DockRotate seems like the likely culprit but would need to see ksp.log and player.log.
