Saving & Loading Save file appears to be broken after reloading. [Docking Breaking Crafts and Saves]

Frequency: Unknown as I haven't made another save file yet.

When initially loading the save file, it gets stuck on "creating vessel" for a very long time, then eventually loads into a completely black flight screen except for the ui. It is possible to use the esc menu to go to the KSC and even the VAB, but the tracking station never loads, nor does any way of accessing the map screen.  trying to build or load then launch a vehicle causes various strange issues, the main one being that the craft cannot move. It also seems that trying to launch from the runway results in the game remaining in the vab but using flight ui and music.

This issue occurred after I docked two  somewhat large vessels to each other, then saved and quit to finish the mission another time (I will include both craft files as well as the save file. The Laythe Plane was the second launched.). There were no other significant issues with the mission before this happened that I can remember. It appears the game didn't save the entire rocket for launching the Laythe Plane, so I've included the most up-to-date save it has.

Three Issues:
1. After Docking the Planes connection to the other craft is majorly unstable:

How to Replicate:

1. Load https://www.dropbox.com/s/x8rdmuvx6ep4vgk/quicksave_72.json?dl=0
2. Dock the two crafts
3. Timewarp (Sorry I didn't test to see what happened if I didn't)
4. Release Timewarp
5. Fire engines to show planes instability.

2. After Docking and Saving and then Reloading the docked crafts will phase through each other:

How to Replicate:

1. Activate the engines
2. Timewarp and disengage to see them teleport back to their original positions

3. Corrupted Save extracted from @SuperOrion314's Campaign save causing the game to hang and then do as described in original post.

Related to the Shielded Docking Ports?
