How can I edit the .cfg of a Stock part without it making a copy of itself?

See the title. Say you decide to edit a Stock part, and as an example, boost the max thrust of an engine. You get into its part.cfg file, edit to what you want, save it, load, and it creates a copy of that engine. One with your changes, and one without them.

Problem is, the one without has priority over the one with, making the one with pointless, until you get the folder out of /Squad and put it into something like /ModdedStuff/Parts/ in GameData, will it finally use what you edited.

Is there a way to prevent having to do this? Or is it just the way the game engine handles parts?
