Has Eeloo always had that orbit?

Yes, it always had that orbit as far as I remember. 0.21 didn't change it's orbit, else it would've been mentioned somewhere in the 0.21 changelog.

They probably made it such and odd orbit to replicate the crossing of pluto's orbit over neptune's. I'm assuming that they don't intend to have an Eeloo - Jool collision any time soon

It'd be cool to see someone jump from Jool to Eeloo, (or vise versa) when they're at their closest encounter. If it's possible.

Eelo and Jool orbit in resonance, so they'll never collide.

I think they have the same orbital resonance as Pluto/Neptue, meaning that they don't have a really close encounter. That would still be worth a try though, from whatever the closest distance between them is.
