Getting to my transfer window?

So I got my rocket into LKO ( 100km ) and now need to transfer to Duna but my transfer window is 50 days away and I can't warp there because I'm too low in orbit. What do I do? I have nothing else in orbit and even then I would be too afraid to miss the window. Anything I can do?

Return to the KSC, launch another rocket or spaceplane and use timewarp while still on the launchpad. When you get to around 30 minutes to your launch window, return to the craft in orbit and burn. Alternatively, launch a small satellite to a very high orbit (say 1000km) and warp from there. If you are afraid of missing your launch window use the Kerbal alarm clock mod.

or move your ship to a higher parking orbit. I typically use a 650km parking orbit for interplanetary transfers for precisely that reason.

That's good advice there. I actually moved my station out to 650 before it grew too large. I basically used the opportunity to get it's fuel storage tanks full while it was still small and then moved it out there. I will have to modify my fuel transport vehicle to start refueling missions but it has two full orange tanks sitting at 650 right now so that will be a while. Icarus IP Refueling Station is a go.
