Eliminating unwanted/unneeded processes running in the background might help a bit.

Where are you experiencing the lag? If it is close to Kerbin I believe that is caused by the oceans. There was a fix around but I'm not sure where it was.

Alternatively if you but your ship/station into a 160km orbit above Kerbin the terrain stops rendering as precisely and the frame rate gets much nicer.

If you're on windows 7, I find editing the shortcut to turn off desktop composition helps to free up some processing power and memory while being an easy thing to do any it only affects when kerbal is running. It's not the be all end all, but when you have a struggling computer every little thing you do can bring you closer to stability.

Reduce the number of mods you have loaded, especially parts mods. I recently removed B9 Aerospace and saw a substantial performance gain. Granted, my experience is subjective, and I have no quantifiable evidence, but perception is everything, right?
