You could copy over where your ships are... Just highlight that area (should be the name of the ship) right click, copy, and past into the same area as the second one.

As others have said, you should be able to copy all the VESSEL entries from one to the other. Remember to make a backup first!

Only issue I can see is the Crew indexes. If you remove all the "crew = <index>" entries from the copied vessels that should fix it. Perhaps just try one vessel first and see how it goes.

If the time in the game is different, anything on its way to a planet will be messed up too, if there is anything.
