I'm slightly concerned about my A/D nodes

Nope. Not only is this normal, it's actually a very good thing. Having ascending and descending nodes that show NaN is really hard to do, and is a sign of good piloting because it shows absolutely flawless execution of a burn.

A/D nodes will show NaN if your orbit is perfectly parallel to the target. Nothing to worry about.

You are just so close and accurate to that of your target's inclination, that the number too small to even show. Hence, not a number. Happens a lot, don't worry about it.

Though I think that it's watered down because I let mechjeb do the maneuver after i set up the node :/
