Probe suddenly on an escape trajectory.. Why?

I've got a probe that I had sent to Mercury (using RSS) for a flyby. I've just finished the pass and collected all of my science, so this isn't as big of a problem as it could have been, but on loading the game the next time, said probe is no longer on its original orbit which would have had it swing out past the orbit of Earth again. Instead, it's now got an orbital speed of 62646.8m/s and is on an arcing escape trajectory about 70 million Km above the orbital plane of the planets. What are the possible causes of this and what can I do to fix it / prevent it from happening again in the future. Again, I'm essentially done with this probe, though it might have lucked out with another encounter at some point in the future, but I want to make sure this doesn't happen to something that took a lot more effort to build and launch like a Mars colonization mission or something like that.

Did you time warp through an SoI change? Weird things happen when you do.

I always set alarms for every SoI change to ensure this can't happen.

I may have... I know I didn't for the incoming change, but after the flyby I went back to spaceport and did a warp to complete on a ship I have in Kerbal Construction Time, so it probably happened then. I guess I'll have to be careful about that in the future.

Yeah, that's probably what did it. I use Kerbal Alarm Clock as Oafman suggests, jsut have it auto calculate SoI changes and then jump to that ship to guide it nice and slow through the change.

I already use KAC for entering SOI, I guess I'll just have to use it to exit now as well. Hopefully this will fix the problem so I don't have my poor kerbals blasting off into interstellar space.

It seems like rather a big change to get from SOI shift bugs though. I'd be more inclined to point the finger at an unexpected gravity assist, but I'm not sure if any of Mercury, Venus, or Earth would have the "ooomph" to boot a probe out of the system at such an angle.
