How and where are animations defined?

For example, what we need to make animation state in VAB and on flight start different from the state in the mjdel file? Anybody knows, how is this done in case of stock legs?

That plugin has doors in the hull which sometimes open (rotated around some axis). Door opening code is in onPartFixedUpdate method.
