Anyone have any idea why this would be happening?

Re-scaled parts are Mk1 Fuselage - Jet Fuel that has been modified by Tavarius's Pizza and Aerospace ([removed link to defunct website]). The re-skin has been done by http://kerbal.curseforge.com/ksp-mods/223941-vens-part-revamp , and the issue:

It is smaller than it is supposed to be, and the nodes are the wrong distance for the scale.

Same issue with the TurboJet Engine, also effected by both mods.

I think Vens Revamp doesn't use Module Manager for it's part changes so that may be causing some conflicts with mods that are using it.

It doesn't. The parts are directly replaced. Tavarius tested it on a clean install.

Reminds me of a buggy interaction that occurred recently between KER and tweakscale, detailed here, and fixed here. Although this one involves a different set of mods, troubleshooters might want to check if there is some similar interaction going on here. Might be tricky since OP has so many mods installed, might want to try reproducing the issue with fewer mods installed so the hunt can be narrowed down. HTH!
