I believe this is what is supposed to happen. Generally you shouldn't block the path of any rocket-thrust with a part. For efficiency the game doesn't try to analyse the shape of the part to calculate the degree of blocking or thrust-deflection.

This may be fixed in the future, but it is the way the game has behaved for quite some time. If it is to be fixed I wouldn't expect that to happen until the big aerodynamics revision that's due in the (eventual) future -- because, once you've got good aerodynamics calculations on parts you can use that to work out how thrust is affected by an in-the-way part too.

Of course, when that happens they might still decide "you shouldn't put parts in the line of thrust", and leave it at that. :) So the only advice for now and the foreseeable future is "don't put parts in the line of thrust." :D

Argh!!! This makes FAR a little less pleasant to work with... :/

It seems if you put an engine far enough away from another part it actually works. Is there any way to determine the distance thrust "goes" from the rocket nozzle?

The standard solution is just to offset. On a vertical rocket, if your radial boosters are snapped to 90°, put the fins at 45°. On a spaceplane, if you've got wing-mounted engines, you usually want to mount the tailplane either above or below the line of thrust. Like so:
