So what are the empty folders in root KSP folder for?

They got nothing in them.

Are they artifacts from an earlier build, or are they used in some way when the game is running?

They are artifacts from the old plugin loader system.

IIRC, KSP will recreate them when it loads anyway.

It's just a legacy support just in case something needs it... but for the most part, nothing ought to need it at all.

I have deleted these in the past just because they bugged me. It didn't seem to cause any side effects, and I don't think they were regenerated when running KSP. I haven't tried in v0.90, but my guess is that it's the same.

I can confirm they are regenerated by KSP in 0.90.
