Transferring fuel between tanks via an asteroid

Is it a good thing or a bad thing that I can transfer fuel between tanks via an asteroid? (those are two separate vessels)

It's neither. Just a result of having asteroids implemented in the same way any other part in the game is. Perhaps they forgot to disable fuel crossfeed on the asteroids for whatever reason. Perhaps it's a hint to a resource mining system. Who knows? If you think it's a bug, feel free to submit it as a bug report.
