Where are you seeing different speeds? The altitude of an orbit should determine the speed but not the orientation.

Your staging looks like all the engines are activating in the first stage. Can you tell if it's using up its fuel before you separate the stages?

It looks like an A-10 had a baby with an SR-71. :)

It looks reasonable to me. By being slightly under the COM it will provide a bit of nose-up torque. This can be useful as long as the over-all mass distribution is slightly nose-down for stability.
