I've had a little look into the mod and it appears to be for other mods to use (not just stock).
As to why only the 1-3 cmd pod has the IVA I also have no clue but it may just be the only capsule coded for it.
Other then that, I don't really know how to solve this one.
Maybe the developers of the mod may know what it is or how to fix it. -
Do you have custom Barn kit installed?

Duel docking ports tend to do this as they assume that you only want to undock one at a time, but the game cannot decide which one so it puts neither in priority and they're essentially welded together.

I believe hyper edit can do this as well.

I believe this is a setting you can disable when you are on the start menu for a save.
Its called "All SAS modes on probes".

The image link is broken, But I'm guessing that its probably a version bug.
Check that the mod is the right version for the install.
With such little info I can only speculate as to the cause
It may also be a dependency issue or maybe the mod is just for other modders to use and not a standalone mod.

Most likely a Kopernicus bug.
Make sure your Kopernicus version us up-to date and if it is, replace it with the Kopernicus Bleeding edge version.
Also check your RSS Textures and make sure there installed correctly.

This is a sandbox issue exclusively,
While in science and career, you unlock the tech nodes to expand on procedural parts, but in sandbox, those nodes don't exist so simply it uses the base "limited" one.
Two fixes.
GO into the game settings before you start the sandbox save and change them to "have all part upgrades in sandbox mode)
Another way around it is to start a newscience save, use the alt F12 menu to get all the science you need to unlock the tec-tree and simply use that as a sandbox save.

To my knowledge, You can only repair items in stock with an engineer.
If you are using one Try moving the camera is its behind the panel and moving away.
When the broken part is highlighted Right click on it and repair it.
However, My stock knowledge is limited.
Alternatively, it could be restock resetting the offset on parts. -
Most likely An outdated Kopernicus install
Get the most recent version & (if that fails) Go to the Kopernicus bleeding edge page and get the most recent version

Most likely an inefficient accent profile (A 500 KM orbit is Excessive for a Saturn V With LM & your turn should start at about 6.7km)
Or
(if your not using real fuels) the isp values haven't been adapted for RSS.
If your game is struggling to start-up, Always check that your mods are in the correct versions (Particularly Kopernicus and MecJeb2)

If your running EVE (and I believe scatter to) with RSS, The EVE configs conflict with the RSS ones.
Easy fix,
Uninstall EVE (and maybe both Scatterer's) then try.
If this doesn't work Try taking it back to bare-bones RSS and see when it breaks.

With KSP, Ram isn't the issue, Its memory.
Installs with large amounts of mods have a high memory usage, But KSP takes more then it needs.
Try running this when you start the game.
If you open task-manager you may see other problems but this seems to be the most common one.

Do you have a probe core or capsule to control them?
If you do, the fore may be to low to move anything (increase it in the VAB or SPH) -
I'm afraid theirs to little info to answer this question.
Simply posting a mod list and typing a vague description of the problem makes it impossible to solve.
What part isn't working? Are all your mods up-to date?
That's all I can do with this info. -
Check that Kopernicus is running on the correct version.
If it is, simply remove the sound.
A random part wont have any audio but the rest of the game should run fine. -
If your using Real-Fuels, it does it for you.

You may just have the aerodynamic overlay on.

I have 2 Solutions.
a) get the trajectories mod which always shows your actual path
b) Turn up the pre-patch conics in settings to 6 (shows more of your predicted path).

Check And make sure that You have the correct version of Kopernicus installed (1.11.1 I assume)
If this doesn't work, Go to the Kopernicus bleeding edge page and get the most recent version (its updated more often and bugs can be reported and fixed quickly compared to the regular version). -
Its particularly hard to find mods that work in 1.6.1, but i have been looking through the previous versions of the mods that i use and fount that Tantares and Tantares LV both have kept there legacy code on spacedock, Some of these engines are optimised for vacuum, but most are sea level engines (with high ISP)
They appear to (alt least in modern versions) work on Eve.
I cannot recommend this mod highly enough (for its parts and its engines) And I Highly recommend it.

If it does fail, Make sure that the pack is running with the most recent version of Kopernicus (as often the only things that change in updates are textures and more planets)

The mod may be out of date.
Try looking for a more recent version and (if there isn't one) simply remove the mod.
Cant say much more without a mod list. -
Try running the games without any mods, then re-installing them 1 by 1.
You may find that one of the mods (probably Kopernicus) is out of date. (since its been stuck in 1.8.1 for a while now).
Two fixes for this bug:
1) Get the new version from Kopernicus thread.
2) Or get the newest Kopernicus Bleeding edge version from the experimental page.
(the second option is so you always have the most up-to-date version and all bugs can be reported on the directly)
can't press the launch and revert to KSC buttons in the VAB because of a NullReferenceException

do the buttons acknowledge that you have a mouse over them?
If not, you may want to use the altF12 menu to clear input locks.
If they are interacting, then this is out of my field of expertise
