Auto-Reject Contracts

You can already do it by simply rejecting them individually, or (if you'd give rejecting some penelty) just not accepting them. You get new contracts after you finish the one you are doing anyway.

So all this does is take out an annoying step

That's the point. I think that rejecting a contract should be bad on your rep. The corp you are rejecting should give you smaller contracts.

Possibly, if rep is tracked with individual companies, which I'm not sure it is. I see no reason why your overall rep should suffer as a result of you choosing not to accept contracts from one company out of many. And if the company gives you a smaller contract for rejecting their first one - so what? If the player is rejecting the first contract, how likely are they to accept a smaller one? The likely end result is you end up with one company that the player will consistently ignore - which is an argument against applying any sort of rep penalty, since players are then compelled to accept all contracts to avoid getting onto a downward spiral of rep penalties.

Applying a rep penalty doesn't work in gameplay terms either. Most contracts have a short time window for accepting them and then a much longer window for completing them. So the obvious way to work around any penalty is to completely ignore the contract and wait for it to disappear of it's own accord. Which just adds another layer of tedium: Check contracts list, accept the ones you like, ignore the ones you don't, timewarp forward a few days, check contracts list again.

How about letting contracts pass by? What if I continually ignore one company's contracts, letting them pass by? Should the player have to do every contract that is offered? Do you think that contracts should be persistent and that the player should only have access to a new one after completing one?
