Why KSP videos recorded in Nvidia GameShadow are labeled as "desktop"

I get this too. Though I figured it had something to do with my setup, as I use HDMI2.0 to send a 3840x2160 signal to a 4K TV. Some games have issues with this requiring me to run them in Windowed or Borderless Windowed mode. Perhaps try disabling desktop capture in the Shadowplay settings forcing it to recognize the game.

Disabling desktop capture doesn't force it to recognize the game, it simply will not record. (at least on my setup)

I had this issue with The Elder Scrolls Online too.

Does this effect the ability to record KSP with shadowplay or does it just effect the naming of videos?

You will have to enable desktop capture to record. The two recent videos I did also required me to start recording from the desktop, then alt+tab back into KSP and edit that out later.

It appears to be an issue with Unity, and I can't find any recent information on it.

(off topic) Nice. What results do you get? What GPU do you use? I've been wondering if it's worth going 4k for some applications.

I have a pair of GTX780Ti in SLI. In KSP with all graphics settings set for max quality I average about 120 FPS in the SPH or VAB 60-100 during flight depending on the complexity of my craft.
