How do you survive ion burns?

This, when I was using VASMIR engines from the Near Future mod to push a fuel tanker to Moho so that I could get enough fuel to my Grand Tour vessel to land, I started the burn, set a Kerbal Alarm Clock alarm to pause the game ~30 seconds before the burn was supposed to end, used physical time-warp and went to bed for the night.(at which point I learned that you should not do this if the burn will continue past a SOI transition).

Then getting back from Moho I used the klaw on my Grand Tour to let the much more efficient tanker engine(16K ISP) push the whole thing towards Gilly. It was large enough to lag without time warp and to unstable to use physical time warp, so I used the above method for a multi-hour real-time burn while I was sleeping.
