Active vessel when undocking

Ummm...I would think,  you should be able to use right click menu to do a "Command from here" before separation, on whatever command part (capsule/cockpit/probecore) you have on the 2nd ship, OR you can do the same for the docking port on the 2nd ship, that you will be decoupling...

You also know that if you accidentally separate before doing that, that you can immediately hit either " [  ] " (bracket keys), to switch vessels within 2.5km of each other?

Does this actually work?  I always assumed that KSP just has some particular algorithm it follows ("bigger ship is the controlled one", or whatever).  I never tested it myself, mainly because, as you point out,

^^ this.  In practice, this is the simplest and easiest solution.  Just go ahead and undock, and if the "wrong" one is focused, just hit the "]" key and you instantly switch to the other.

I tried "command from here" before separation, but the active vessel remains the same. I know how to switch between vessels, but there are some flags and a rover nearby and the vessel i want to be the active one (a scape probe from Duna) is always between when switching. I dont have time to undock, switch and activate engines before the probe falls off and ruins the mission...

I dont have docking ports on the scape probe but i think that's not relevant
